Sure, as long as you flare up the side & then push it back down. The thickness of the bottle cap should not be a problem.

You may need to go to a power punch. I I don't know of a two hole punch that makes 3mm holes. You may need to switch to a power punch. Euro Tool makes a power punch plier that makes 7 different sizes of holes.
