Can this expansion be played with TTR: Marklin as the base set?

Yes, but... Marklin has 11 train cards of each color, while USA and Europe have 12 of each. So you can just live with that, or you could mark 8 of the passenger cards with the needed colors (1 of each), or you can buy replacement cards for TtR:Europe from daysofwonder.com for $5. You can use the trains from Marklin as is.

Can someone explain the section that ends in "In other words, separate routes leading into a same country are not connected with each other."?

It refers specifically to those open ended routes at the top of the map. Two different unconnected routes come into those countries, unlike anywhere else in the game.
