Will this fit the fender vintage modified jaguar special short scale?

I don't think it will...headstock will not reach up to the upper cut out "section" for the standard 34" scale headstock....in other words, the short scale headstock would lay right where the C- shaped neck cut out for the 34" is.....hope this makes sense....

Will this case (because it is foam) fold up for storage? Primarily using to transport daughter' electric guitar to and from college.

No it will not fold. It is solid formed foam like a hardshell case but very lightweight.
